Projektbeschreibung

In den vergangenen Jahren wurden zahlreiche Bereiche in Medizin und Naturwissenschaften durch neue Sequenziertechnologien, die unter dem Begriff „Next Generation Sequencing (NGS)“ zusammengefasst werden, revolutioniert. Der nächste Schritt in dieser NGS-Revolution besteht in der routinemäßigen Sequenzierung des gesamten menschlichen Genoms (whole-genome sequencing; WGS), was völlig neue Optionen und Anwendungen für Forschung und Diagnostik ermöglicht. Da WGS keine etablierte, sondern eine sich rasant entwickelnde Technologie ist, besteht ein zwingender Bedarf diese Entwicklung durch Einrichtung einer WGS-Infrastruktur mit zu gestalten, um nicht den Anschluss an eine Zukunftstechnologie zu verlieren. Wir haben ein interdisziplinäres komplementäres Konsortium aus den Bereichen Humangenetik (Keimbahnvarianten), Pathologie (somatische Varianten), Medizinischer Mikrobiologie/Hygiene (Mikrobiomprofile und Erregervarianten) und Bioinformatik gegründet, um zwei Ziele zu erreichen: 1. Als wirtschaftliches Ziel werden wir alle Voraussetzungen schaffen, um WGS in die klinisch-medizinische Diagnostik einzuführen, was zurzeit in Österreich noch nicht realisiert ist. Dies beinhaltet auch neue datenschutzkonforme Konzepte zum Austausch von Daten, was zur Qualitätssicherung bei der Auswertung hoch-komplexer genetischer Datensätze eine unabdingbare Voraussetzung darstellt. 2. Wir wollen mit der WGS-Infrastruktur neue und innovative Forschungsprojekte realisieren und dabei unsere enge Vernetzung mit nationalen und internationalen klinischen und naturwissenschaftlichen Einrichtungen für die Bearbeitung von translationalen Fragestellungen ausnutzen. Aufgrund der vorhandenen Sequenzierexpertise und der etablierten Forschungsteams unseres Konsortiums sind die Voraussetzungen für den Aufbau dieser Infrastruktur ideal. Zahlreiche potentielle Nutzer haben bereits Interesse angemeldet, was den hohen Bedarf und Nachfrage nach einer WGS-Infrastruktur reflektiert.
Folgende Anschaffungen sind geplant: WGS Sequenzierer (Illumina oder MGI) bzw. für long-reads Nanopore; für Automatisierung der Arbeitsschritte entsprechende Roboter, für Einzelzellanalysen ein Geo Mx™ DSP Digital Spatial Profiler; für die Bioinformatik Server, Softwaretools und Speichermedien.
Der Typ der angestrebten Nutzung ist wirtschaftlich und wissenschaftlich. Wir werden innovative Verfahren, Dienstleistungen und Produkte entwickeln. Die Verfahrensentwicklungen ergeben sich aus der Nachfrage im Bereich der medizinischen Diagnostik und den aktiven Forschungsbereichen der Antragsteller. Das Konsortium besteht aus Mitgliedern mit langjährigem etablierten Track-Record in der Forschung und mit Erfahrung in der Umsetzung von Nutzungskonzepten, die den Zugang aller Partner und externer Nutzer zur angeschafften WGS-Infrastruktur sicherstellt. Die WGS-Plattform wird eine Lücke in der derzeit bestehenden Infrastrukturlandschaft füllen und dadurch neue wirtschaftliche Entwicklungen und Forschungsprojekte ermöglichen.

Abstract

In recent years, numerous areas in medicine and the life sciences have been revolutionized by new sequencing technologies, which are summarized under the term "Next Generation Sequencing (NGS)". The next step in this NGS revolution is the routine sequencing of the entire human genome (whole-genome sequencing; WGS), which opens up new options and applications for research and diagnostics. Since WGS is not an established but a rapidly developing technology, there is an urgent need to help shape this development by establishing a WGS infrastructure. We have founded an interdisciplinary complementary consortium including human genetics (germline variants), pathology (somatic variants), medical microbiology/hygiene (microbiome profiles and pathogen variants) and bioinformatics in order to achieve two goals: 1. as an economic goal, we will create all the prerequisites to introduce WGS into clinical-medical diagnostics, which is currently not yet realized in Austria. This also includes new data protection-compliant concepts for data exchange, which is an indispensable prerequisite for quality assurance in the evaluation of highly complex genetic data sets. 2. We want to use the WGS infrastructure to realize new and innovative research projects, taking advantage of our close networking with national and international clinical and scientific institutions to address translational issues. Due to the existing sequencing expertise and the established research teams of our consortium, the conditions for the development of this infrastructure are ideal. Numerous potential users have already expressed interest, reflecting the high need and demand for a WGS infrastructure.
The following acquisitions are planned: WGS sequencers (Illumina or MGI) or for long-reads Nanopore; for automation of the work steps robots, for single cell analyses a Geo Mx™ DSP Digital Spatial Profiler; for the bioinformatics servers, software tools and storage media.
The type of intended use is economical and scientific. We will develop innovative procedures, services and products. The process developments result from the demand in the field of medical diagnostics and the active research areas of the applicants. The consortium consists of members with a long established record of accomplishment in research and with experience in the implementation of utilization concepts that ensure access of all partners and external users to the purchased WGS infrastructure. The WGS platform will fill a gap in the currently existing infrastructure landscape and thus enable new economic developments and research projects.
